There are three perch positions on NA Konis. The perch rests on a circle clip, which you fit into one of three grooves in the shock body before assembling the spring, etc. Don't count on moving it without removing and dismantling the shock unit.
The three positions are 1) stock, 2) about 3/8" lower, and 3) 3/4" lower than stock, as measured at the wheel. The exact ride height depends on the springs, as early NAs have shorter springs. With aftermarket lowering springs, use only the upper (stock) position.
Konis come with the appropriate spacer, a plastic washer. Travel will be reduced by the amount of lowering. Since the stock springs are too soft to prevent frequent bottoming at stock height, I question the wisdom of throwing away any of your precious travel by using Koni perches to lower your car. Better bump stops will help, but will not eliminate the problem.
Just a data point: the FM springs lower the Miata by about 3/4" (more on the '97). With DOUBLE the stock spring rate, they're just stiff enough to preven frequent bottoming on rough roads.
